G..G..G..Granville.........!! Fetch your cloth.
A Serial Number is always a good start. There are more than a dozen models of 299D out there.
Your Codes are.......
96-3 - Fuel Level Sensor
3700-3 - Loader bucket inclination sensor
2687-8 - Right motor #1 speed sensor fault
2688-8 - Right motor #2 speed sensor fault
E232-1 - Fuel/water separator high water level (E232-1 should not derate the engine but E232-2 will)
*E361-3 - High Coolant Temperature. Coolant temp has been above 244F. Immediate shutdown required.
*E391-1 - Inlet Air Restriction (plugged air filter)
*E459-2 - Engine Power Rating Mismatch. See this link for more info - https://www.heavyequipmentforums.com/threads/cat-259d-no-crank-e459-2-code.90279/#post-986974

Are they all Active.? The Active ones are those you really need to concentrate on.
From what I can see any of the three Codes with a * next to them can cause an engine derate.

I'm not really sure how to tell if they're all active. I just learned how to access them on my display just 2 days ago. I know the loader bucket sensor and the engine rating mismatch are, but the other ones are not. The others are all old. But I extremely appreciate the information and quick response!!

I just recently had the valve cover gasket replaced so i'm sure the wires were moved around to cause this sort of problem, i'm assuming.

The bucket inclination sensor failure will not derate the engine, the engine rating mismatch will AFAIK.

Question: Has the machine been acting up since the valve cover gasket was replaced.? Also were any wires disconnected as part of the gasket replacement.? You need to have a good look around the engine compartment, especially the harness ground connection to the cylinder block.

Also, you say the machine runs 15 minutes or so before derating. Have you noticed what the coolant temp gauge is showing during that period.? Might be a stupid question but have you checked the coolant level.? Which leads me to another question - do you have the basic Operation & Maintenance Manual for it.? It should be in a pocket behind the seat. If it's not there you really need to get one.

Attached the troubleshooting procedure for the inclination sensor.

Got it all fixed, Mechanic forgot to bolt up egr exhaust tube? It was working fine for a few weeks and now my machine is starting to jerk to the left when I try and go forward…. What could that be? The new code that is popping up is 2688-2.

Also codes:
- 2685-8
- 2686-8
The answer to that is in Post #2 above.
2687-8 - Right motor #1 speed sensor fault (Abnormal frequency, pulse width, or period)
2688-8 - Right motor #2 speed sensor fault (Abnormal frequency, pulse width, or period)
