Hello all and thank you to those who contributed their thoughts and experiences on this random shut down issue.
After reading some views and inputs I did some trial and errors on my own and came up with some details that may shed some light and help lead me to what we are dealing with.
One note I did not mention before.... I was informed from my mechanic who has a bunch of experience with JLG Boom lifts however most he dealt with had the Duetz engines.... He said this machine is equipped with the CleaySky Smart Fleet Beacon system. He thought he had disconnected it however... maybe he didn't??.
Here goes....

As typical we let the machine sit for a day and as always it fired right up with no issues at all. All functions work as they should. This time after knowing it hadn't run for very long (and knowing it will fire again). We shut down the machine, then disconnected the positive lead (Black wire with white stripe) from the fuel shut off solenoid. We then ran a jumper wire from the battery positive to the fuel shut off solenoid. By doing this we felt we can isolate wiring issues (Thank you for those who suggested this method). We then fired the machine up and purrs like a kitten and all functions work as expected.... or so we thought. As before when the machine would shut itself down there was also a constant beeping sound while the machine was off and would continue until we would shut off the key or hit the E-stop. This time the engine kept running however after about 10 minutes the beeping started sounding however the motor never stopped. I went to try to activate and use the controls on the lower panel but nothing worked.
So based on where we are at currently... the fuel solenoid seems to be good. Also, wee did try a different/new ECM and that did not change anything.
Clearly there is something telling the machine to stop and stay stopped for a period of time then after that time passes, it will fire but only to repeat the same issue.
Could it be somehow acting up due to this machine having the Clear Sky System on it?

Any help on this New Years Eve would be ever so awesome!!

Thank you in advance.
I am excited to hear back with some thoughts.

How about hooking the wire back up to the solenoid AND run another wire from the battery to the solenoid.. so there would be 2 hot wires to the solenoid..
THAT might quit the beeping AND getting the rest of the controls to work..
Good luck

Could that thing have a over temperature sending unit that conveys a signal to ECU, or could it have an oil pressure sender that is sending wrong info to ECU. Maybe an oil temperature sender, or oil level sender if it has one.
I have no schematics on it, so if engine keeps working, that tells me that controller is shutting down fuel when signaled to do so.

Totally agree. If it runs with a by-pass wire, you know what needs to be fixed.
